Very few RTX 2060 models have the actual port, so just disable it via Device Manager and ignore it. While I've found the driver page for the motherboard on the MSI website it isn't obvious if any of those include the usb host controller. The GPU has an onboard controller which is still detected by Windows even if the card itself lacks the physical USB Type-C port. Included screenshot of device manager and properties window for the problem (sorry about the extra screen, keypad-mousing makes cropping the image and moving windows around pretty much impossible)

The Driver Update Tool is a utility that contains more than 27 million official drivers for all hardware, including usb xhci compliant host controller driver. This is generally only a problem on the plethera of shit arm/etc SoCs using garbage IP where the vendor is only interested in checking a box, than actually providing a working/compliant implementation of the specification. I'm only able to even use the computer now through the PS/2 port for keyboard, controlling mouse via numpad, and with wifi in the one working 3.1 gen 2 port. The unstated is that the core problem here (lack of USB2 on a USB3 connector) is NOT standard. My USB 2.0 ports weren't (and still aren't) working, so it's not just 3.0.
I tried updating the drivers through windows, which changed it to USB xHCI Compliant Host Controller, but I've ended up stuck in the same place with the same errors. It was originally Intel(R) USB 3.0 eXtensible Host Controller - 1.0 (Microsoft).
The requested operation was unsuccessful. I've tracked it down to the USB host controller through device manager - it has an error icon on it, and in the properties screen it says this in device status: Yesterday my USB ports stopped working except for the one USB 3.1 gen 2 port.
